No. An NDA protects confidential information; it does not authorize a physical transfer, address use or modification restrictions on a material, or trigger the export-control and biosafety review an MTA process typically requires.
Can a material transfer agreement substitute for an NDA?

Generally not, unless it’s specifically drafted to include confidentiality terms. A standard MTA is scoped to the material itself and typically doesn’t address confidentiality of the surrounding discussion.

Who decides which document a given exchange needs?

At most research institutions, this determination is made by the technology transfer office, sponsored programs office, or research-contracts office — not by the individual researcher — precisely because the wrong document (or no document) can leave a gap in IP, confidentiality, or compliance coverage. Researchers planning an external exchange of either information or material should route the request through that office early rather than assuming one document covers what actually requires both.
